Looks like the MGHA & BGHA codes are interchangeable on the first two model years of the 1G MDX.
The '03 Pilot runs a BVGA transmission

That said, the page here https://en.wikipedia.org/wiki/List_of_Honda_transmissions states the following

Since the 1G MDX has the first iteration of the VTM4 system, which also later found its way into the 1G Ridgeline, you may want to pick brains on that. I have not heard any chatter in the Ridgeline community of people wanting to swap transmissions and I have 217K miles on mine and have towed thousands of miles over the course of 6 years (I do not tow as of 2016) with no issues.

Thanks for the reply! So I've read on both of the pages you suggested that they have 99% of the same part numbers but nobody with a solid yes it can be swapped or not. My mdx skips third gear all together and when on the highway after a while, it's like it drops out of 5th gear into 3rd gear and makes the front end squat quite a bit like it's going to lock down. I'm about to do a transmission swap but I want to put a 04 or 05 model Honda pilot tranny in with an external tranny cooler for safe measures. Just needing a definite yes or no before I dive into the project. I'm trying to figure out if I can just swap the two over with same axles, harness, pcm, etc.

Attached is a diagram of the transmission I found on a website and it appears that the bvga and mgha are the same thing as well as many other models. Looking at this would you say that they are interchangeable?
I am not sure at what stage you are in now and hope you got it all sorted out. Just because the internals can be swapped, does not mean the casings are similar. If they are, then I believe this community would greatly benefit from your findings.

Just get the right transmission from the same model / year MDX and call it a day. There are a host of differences between the Pilot and MDX, and it doesn't look like anyone's ever done a documented transmission swap from one to the other. Swapping a tranny is hard enough if you're replacing it with exactly the same one - add in the potential for little complications from trying to swap in a tranny from another vehicle, and it could turn into a real nightmare.
